This is extremely frustrating and incompetent on EE's behalf! Last week I cancelled a contract that was out of contract and then upgraded the other number on my account. The upgrade was one where I hand my device back and start a new contract, this was all done via chat and I made sure he upgraded the correct number. I also have NHS discount which was applied. Everything went great, I even asked him to confirm via chat the other number had a cancellation as done via a call. He confirmed.
I have just checked my bill and they've upgraded my other number which was out of contract. Right now in my EE area they've upgraded an expired contract and have taken the phone which is contracted as a trade in! Although the new contract they've mistakenly upgraded states it will be cancelled in two weeks.
I have the chat transcript to prove all of this, but I am worried as I have seen other people having to return their phone and reorder. I don't think this is an issue I need to resolve for EE's error and now they are chasing me for an incorrectly generated bill!

You will need to speak to EE CS on 150 about this problem as there is no access on these forums.
