Hey, I’ve just upgraded my contract with EE on a sim only plan and I’m waiting for my new phone to arrive from Apple. When the new phone arrives, do I transfer the sim card over from my previous phone into the new one?

Unless you asked for a new SIM and as long as your old SIM fits your new phone then yes use your old SIM.
Don't forget to backup your old phone and WhatsApp so you can download to your new device.
