I have spent all day trying to find the answer online and have had no luck. I recently upgraded my phone and contract and Apple Music was included as an add-on but for the life of me I cannot get this to link across to my Apple Music profile. I have tried using the link from EE but it won't work. How does anyone resolve this?

We know you'll be eager to enjoy your Apple Music as quickly as possible.
Can you make sure you are visiting the Activate Apple Music link using mobile data (switch WiFi off) ?
Also please check your number shows correctly in settings:
For iPhones - Tap Settings > Apps > Phone > My Number.

Do you have an existing Apple Music subscription that is still active directly with Apple? If so can you cancel this and try again? You may need to wait for latest Apple billing period to end first.
The next step would be to uninstall Apple Music app and then reinstall it, in case a glitch is stopping it from being detected when you're trying to link up.
