So I have two phone charges from paying with my phone number on the Apple Store. I am getting a refund for Apple but my bill is due next week so what happens to the extra £25 I pay on my phone bill? Will I get that £25 back from EE?

If Apple charged to your mobile bill then any refund should be to your mobile bill.
