I recently switched from Pixel to iPhone and have noticed I don't have the option to pay by mobile number when I want to buy an app. It is set up as a payment method in my settings and I have removed it from my Google Pay options.
I just want to buy a couple of apps and add a few subscriptions to my mobile bill as I've done for years.
Any ideas?

As you don't have a "charge-to-mobile" bar on your account, there should be nothing stopping you from EE side from adding payments to your bill as you did on your previous phone.
Have you followed the steps on Charge to Bill through Apple?

Yep? It's listed as a payment method in my Apple account but there's no option to use it when I attempt to buy something in the App Store.

There should be no reason for any restrictions from EE side if it was working as expected on your previous phone.
You may want to have a look at Mobile billing payment method doesn't show from Apple's support pages.

I worked it out. I removed Apple Pay from my list of payment methods. This meant my mobile number was top of the payment options in my account and therefore default. It still doesn't give me any payment options when I want to buy an app but defaults to my mobile payment.
