So I was trying to upgrade my now-expired contract to a cheaper one and somehow managed to buy a second SIM contract instead. Is there any way to cancel this second contract without phoning directly? Am I able to take the new SIM into my local shop when it arrives and have it cancelled in there? Or can it be cancelled somehow through the website?

Yes, if you ordered it by phone or online & you are within your statutory 14-day cooling-off period. If so, fill in the cancellation form and email channel.returns@ee.co.uk - see Help cancelling a mobile phone contract within 14 days
If you didn't buy in s shop you can't return it to a shop. Any EE shops are closed due to lockdown.
