@Loubielou153 : Yes. Same goes for SIM-Only contracts. Roaming charges in EU apply to all contracts, incl. upgrades, taken after 07/07/21.

I can currently roam for free on my existing EE contract.  I am due an upgrade, so would this mean that I lose the ability to roam for free when I upgrade? If I switch to a SIM only contract, would I lose the ability to roam for free with that?

When you say "due an upgrade", this presumably means you're out of your minimum term and entitled to upgrade - there's no compulsion to do so.

The current chargeable EU roaming regime applies to any new plan taken out. So the answer to your question is yes - if you change your plan (whether a handset plan or a SIM-only, is immaterial), then the new daily charge will apply.
