I was applying for a monthly payment plan and was paying the upfront fee. It was deducted from my bank account, but the EE website showed an error message, so the payment didn't go through and it's asking me to pay again to continue. However, the amount has already been deducted and I can't find a solution.

If your order hasn't been successful, the payment you made is likely pending with your bank, and the money will be returned to you.
Rather than trying to process this online again, I'd suggest calling the team so they can double-check everything, including any payments you've attempted to make.
