I’m a long term existing customer. If I choose a new SIM only deal on the website, does this automatically replace my existing contract?

If you choose a new plan as an upgrade, that is classed as a change of plan and thus replaces your existing one.
If you buy a new plan as a new connection, it will come with a new number.
Make sure you choose the "upgrade" links to do the former.

Thank you for this info!! When I click on the details in any Plan, it states ”physical SIM”. I have an iPhone 17 pro, so the SIM is a digital/e-sim. Am I right in thinking my existing EE plan will simply switch over to the new one?

I wouldn't even take the SIM-swap as necessary, that's likely a website error. There's no need to replace a perfectly working SIM if you're jut changing plan.
If you have an existing working SIM on an existing number, then your current plan will stop and this new plan should take over in its place. Your next monthly bill will show pro-rata charges for the part-month already paid on your current plan that won't be used, and a part-month on your new plan, before the first full bill cycle on your new plan.
