If I am at the end of my contract which included the purchase of my iPhone - why is it that I can stay with EE and continue to pay the same amount - surely end of contract means I have now paid for the iPhone so should be put on a sim only tariff

Phone contract don’t end. All that happens is the minimum term ends. So your payment will carry on. EE won’t move you to an sim only deal by themselves. So if I was you I would choose to go on sim only deal. EE don’t have handset costs and tariff costs like other networks. They all together.

Some network operators do give you 2 separate contracts, one for the network provision and another for the hardware. EE don't have any concept of this and you agreed to pay your monthly fee for at least the duration of your minimum term but effectively an ongoing basis.
You are indeed free to change to SIM-only once you've exited your minimum term, in fact 45days prior I believe.
