Hi, I bought 2 brand new mini boxes on line(not from EE) 

They won't allow me to watch if the main pro box is on. Any ideas why?

Because you're not paying for the extra box subs

I'd happily pay
The chap i bought these from said you just plug in and let EE know you have
two boxes then add multi room.
But the EE agent said no I the boxes need to come from EE

You didn't need to buy the boxes - if you add multi room subscription to your account, the boxes are included in the subscription. 

You've been conned I'm afraid.

If you purchase a multi-box subscription they will work within the limits of the subscription.

As Darren has already stated the loan of mini boxes, comes with a multi room subscription.

What this also means is that is not possible to buy the ownership of mini boxes.  What you bought was the temporary possession of 2 mini boxes that are still owned by EE/BT.

Why there are apparently new   EE TV boxes rather than just exloan ones  for sale is strange.  The question has been raised before  and there seems little visibility of the company taking action about the sale of the boxes or them not being described as property of EE/BT.
