I got a new contract with EE which started on Friday 6th, number transfer was already supplied and has been completed; however, both the old EE number and my original number from previous service are active.
I have checked my EE account and the number only my account is the one I have transferred over, but when I message people, it comes up with the EE number, not my number.
Any solutions?

What you're describing sounds like a split-port, where some parts of your service have been transferred but others haven't.
While this can be normal on day of port-in, it should all clear by the end of day. If that's not happened, you should contact EE-CS on 150. They have access to your individual account to investigate further and rectify.
