If i make a payment towards my june bill, will that payment get taken off the overall amount due?

Yes. If you pay by DD don't make a manual payment on or after when your bill is posted else the DD will still be taken in full as it would be too late to stop it being applied for.

I seem to have three payments being taken out of my account £18.05, £18.99 and £47.99

i updated my phone a couple of months ago and was expecting the two £18 payment but not the £47.99. Can you please review and advise/refund?
