I already have a 24 month active sim only plan being paid via direct debit from my bank account. Can I add another sim only plan for my son and the payments for his plan can be taken via direct debit from his bank account? That way he will pay less monthly and can build his credit score. All from my EE account.

No, all plans under the same a/c are billed together & charged to the same DD.

Billing & payments are managed at an account-level, not individual lines. Manual payments can be made from wherever, whenever suits.
If your son wants to build his own credit history, the only way is for him to be the the account holder and be legally responsible. Who makes the payments for a particular billing account is irrevelant, and this could be your bank account if you'd prefer.
Be aware that data sharing & gifting is one benefit of having multiple lines on the same account, and this would be lost if you choose to split the billing accounts.
