I've just bought a pay as you go Sim card and gave EE my PAC but when I turned my phone on it has a different number. Is that normal, and if so, how long will it take for my PAC to work and my old number to appear?

Port-ins occur normally the following working day after your PAC is submitted, assuming that was before approx 4pm on a working weekday.
If you submitted your PAC on a Friday or weekend, this will therefore occur on the following Monday.
