I have 3 phones on my account, including mine. I need to give notice for the one held by my ex, as we have completely finished and she is not speaking to me. Her contract is already actually finished its 2 years.

When I did a live chat, the customer support person said I had to ask her to enter a text to send to EE - but there s no way she will do ANYTHING I ask her to do!

So how do I cancel HER Sim from my contract, please?

Are you the bill-payer for all 3 phones, including the 1 she is using? Then you ought to be able to cancel hers w/out recourse to her.
