A message flashed up saying that it was using my data when I started streaming. Also my data has gone down faster than I would normally expect. I tried ringing EE but was held in a long queue

Welcome to the community.
When you subscribe to Prime Video on EE by texting PRIME VIDEO to 150, the data will be on us for the first six months when you stream content, so your data allowance is unaffected.
You do however need to make sure you have some data remaining in your monthly data allowance otherwise streaming content from the app will not work.
What did the message say?
Did you follow the setup instructions in the text we sent as a reply to PRIME VIDEO?
