All those bills have had EE's 2024 annual contracted CPI+3.9% price increase applied since April this year, £35.99 + 7.9% = £38.83. The 1st bill may cover a few days over the billing month.

I signed up for 2 year broadband with the first three months free and then £35.99 but now that the first three months free have finished, the charges are all higher than the £35.99 I signed up for. What's more there is zero explanation in the pdf breakdown.

First bill: £40.66 - full details: Full. Fibre 500 Essentials £38.83 no explanation for the two pounds on top.

Second bill £38.83- full details: Full. Fibre 500 Essentials £38.83

Third bill £38.83- full details: Full. Fibre 500 Essentials £38.83

So I signed up for £35.99 and I'm getting charged extra every month with no explanation...

I don't know what you mean by "a few days over the billing month", how would that ever happen? I've never had that with any other service I've signed up for since they go from the date you begin to the same date the next month, it's always identical.

Also I don't think you can sign up to a contract with a certain price only to have it change completely right after you sign up..

If you are not billed until a few days after you begin, as is the norm, then the 1st bill will include those few days as well the coming billing month in advance. All later bills will be for exactly 1 billing month.

The contract you signed up for will include a contractual condition for EE to increase the price each year on 31 March. If you look at the current page for BB Deals you will see the statement "Monthly prices increase £3 for broadband and £2 for TV on 31 March each year." That applies from 2025 as Ofcom banned the use of the CPI+3.9% price increase formula from after this year.
