Yes. If you only use the PAC for the expiring contract, there should be no early leaving fee to pay.

I have 2 numbers linked to one account on EE and I am trying to move one of the numbers to a new provider as the contract on one of them is expiring in a few days. As I requested a PAC through my EE account on the number I wanted to switch, I got a text on both numbers about the early leaving fee. Does this mean I have accidentally cancelled both my new contract and expiring contract and will have to pay a massive fee?

So if I only use the PAC code for the number I want to transfer, that will be the only number I will have to pay the early leaving fee for and my new contract on the same account will just continue as normal in monthly payments?
